Silver Linings of COVID-19

This potentially tasteless title brings to mind the positive elements of canceling classes, academic conferences, and workplace meetings: the ability to do these activities virtually. Among my current projects, I am involved in a number of working groups that are entirely virtual. These group utilize Zoom and Google Meet to give talks and hold meetings, with Github, Google Docs, and a host of other tools to manage contributions and research products (papers, talks, social media posts). This might be called the "Zoom/Slack" paradigm. Below is a Twitter thread from a Sloan Foundation program officer that asks for thoughts on alternatives to this standard.


In 2014, I posted on a concept called a theory hackathon, which was held as a hybrid physical and virtual event. The idea is to define and work on problems that are best solved in teams where not all members can meet live. But online meetings are evolving beyond awkward encounters and technical glitches. Often, live physical meetings are meant to cement social ties. Indeed, below is an informal survey that asks this very question.


In general, live physical conferences seem to be useful for social connection. Revisiting the tweet from Josh Greenberg, perhaps what is needed aside from virtual meeting spaces and file exchange/ chat functionality is a frictionless social platform. This could be conventional social media, or more likely a virtual reality platform integrated with live video/version controlled file exchange/chat capabilities.

Virtual meetings and virtual work are not without their own rhythm and customs. Aside from the potential for social disconnection, it also poses a challenge for personal habituation and ultimately productivity. Below is a link to a Twitter thread that gives tips for meeting virtually for people who are unaccustomed to doing so.

There are also tips for working from home more generally. As with virtual meetings, capacity to work remotely has been accelerated in the age of social media [1]. The link below gives tips about working from home as an adjustment from working in a large office or public place. Generally, virtual work does require a change in expectations, from dealing with technical glitches to dealing with gaps in social presence [2].

Online conference are more than simply scaling up virtual meetings. There is a method to conducting and organizing online conferences [3], and there are a number of options regarding the medium. Returning to the issue of greater social connectivity in virtual meeting, one solution is to hold the conference in a virtual world such as Second Life. In this type of meeting, you are able to meet other people as avatars, and even interact with the venue itself. Below are two examples of my experiences with Second Life academic events in the past, one being a continuing lecture series called Embryo Physics, and the other a conference called Simulation and Second Life.

As a bonus, there is a new agent-based model of COVID-19 transmission created by Paul Smaldino and implemented in NetLogo. This model demonstrates the efficacy of social distancing (hence the resurgent interest in working virtually).

A Tree of Deeper Experiences -- the Authorship Tree

One of the most difficult aspects of academic publishing with multiple authors is in determining the order of authorship. In many fields, authorship order is the key to job promotion. Unfortunately, these conventions vary field, while the criteria for authorship slots often varies by research group. Since a responsible accounting of contributions are key to determining authorship and authorship order [1], it is worth considering multiple possibilities for conveying this information.

A mathematics or computer science researcher might also see the problem as one of choosing the proper representational data structure. The authorship order, no matter how determined, is a 1-dimensional queue (ordered list). Even though some publishers (such as PLoS) allow for footnotes (an inventory of author contributions), there is still little room for nuance.

But is there a better way? Academic genealogies provide one potential answer. A typical genealogy can be thought of as a 1-dimensional order, from mentor to student. In reality, however, an academic have multiple mentors, influenced by a number of predecessors. The construction of academic family trees [2] is one step in this direction, turning the 1-dimensional graph into a 2-dimensional one.

This is why Orthogonal Lab has just published a hybrid infographic/paper called the The Authorship Tree [3]. This is a working document, so suggestions are welcome. The idea is to not only determine the relative scope of each contribution, but also to graphically represent the interrelationships between authors, ideas, and scope of the contributions.

As we can see from the example below, this includes not only our authors, but also people from the acknowledgements, funders, reviewers, authors of important papers/methods, and funders. While the ordering of branches along the stem suggests an authorship order, they are actually ranked according to their degree of contribution [4]. To this end, there can be equivalent amounts of contribution, as well as inclusion of minor contributors not normally included in an authorship list.

Crossing the Rubicon of 10^6 * 0.25

Synthetic Daisies will has achieved another milestone (250,000 reads) in just a few short days! When I started this blog in December of 2008 (roughly 8 years ago), I did not have any real expectations for readership. I was, however, drawn to analytics and the power of blogging as a platform to reach new audiences. And I kept updating milestones for the blog when the number of visitors hit 20000, 50000, 100000, 120000, 150000, and 200000.

Readership has increased exponentially since blog inception, despite the uneven sampling points in time.

Since the blog's inception, I have increasingly used social media for outreach activities (both at this blog and elsewhere). Part of this has been motivated by a deliberately radically open science strategy [1-4]. For a while, I was cross-posting from a Tumblr blog (Tumbld Thoughts), as well as a blog run by #SciFund (Fireside Science). I also have my entries cross-posted to the OpenWorm Foundation blog.

200K, 1K (or less) At A Time

While I have not been keeping up with my blogging habit over the last 18 months or so, Synthetic Daisies is still reaching milestones. As of today, we have reached 200,000 reads! While this took 7 years and 6 months (as of June 15), it is quite a milestone. A few historical points.

Social Capital Meets Social Media in the Service of Peer Review

What is the proper reward for serving as a peer reviewer? Until now, the reward has been increased social capital [1] in the academic community. Yet like everything else, social media has served to quantify and formalize these relationships.

Regardless of their potential for success [2 3], two new services have attempted to "give credit" for the act of peer reviewing. While not explicity monetary, the idea is to formalize credit for an often thankless task that is a vital part of the academic community.

The first of these services is Publons. Named after the "least publishable unit", Publons allows you to formally publish and cite your peer reviews [4]. While the most prolific reviewers seem to be doing their work purely for within-site prestige, treating peer reviews like published manuscripts is an intriguing idea. Publons is also integrated with select proprietary and open-access publishers, making the service most than merely a self-contained curiosity.


The second is Academic Karma. As with Publons, peer reviews are made to be creditable and archivable. In addition, reviewers are unbundled from specific journals, which can either be a good thing or a bad thing depending on the context. The accounting system is linked to your ORCID account (almost every University-based academic is likely to have one), which makes the crediting system portable.

Reading Carnival, April Edition

A new feature here on Synthetic Daisies, which features a variety of readings from blogs, the popular press, and journals of both immediate and long-term interest. This edition features six pieces ranging topically from intellectual property and data analysis to evolutionary biology and complexity theory.


Haydari, S. and Smead, R.   Does Longer Copyright Protection Help of Hurt Scientific Knowledge Creation? JASSS, 18(2), 23 (2015).

An agent-based modeling approach (featuring a type of spatial lattice called an epistemic plane) is used to better understand how copyright protections can both enable and hinder knowledge creation. The model represents knowledge creation in two ways: knowledge can either either "discovered" by agents or remain "undiscovered". Discovered knowledge can be disseminated in either a high-access (proprietary) or open-access (freely-distributable) fashion. This distributed model of scholar behavior has revealed that extended periods of intellectual property protection can act to hinder innovation. While open-access can serve the public good, there is also a role for individual incentives which are served by limited periods of proprietary protection. Whether these returns are served through monetary compensation or social capital accumulation go unexplored.


Lind, P.A., Farr, A.D., and Rainey, P.B.   Experimental evolution reveals hidden diversity in evolutionary pathways. eLife, 10.7554/eLife.07074 (2015).

By examining 28 morphs of the wrinkly spreader phenotype in Pseudomonas fluorescens (a gram-negative bacterium), the authors were able to discover a number of new pathways through which diversity is generated. These unique pathways involved unique, uncharacterized mutations that provided variation to the existing taxonomic group. As instances of parallel evolution, they provided a means to suggest a set of principles that involve changing the regulation of genes followed by a change of function for those genes.

A mini-review on the evolution of symbiont species and how it may account for major transitions in the tree of life.


Dennett, D. and Roy, D.   Our Transparent Future: No secret is safe in the digital age. Scientific American, 312(3), 32-27 (2015).

This essay compares the rise of information transparency, enabled through internet technologies, to the explosion of life's complexity as it occurred during the Cambrian explosion. As a result, the practice of information-handling by individuals and organizations will change due to key innovations. These innovations are analogous to the camera-like retinas, claws, jaws, and shells that emerged amongst animals during the Cambrian. A very Rodney Brooks-esque style argument for internet-enabled (or -forced, depending on your point of view) cultural evolution.


Ellenburg, J.   The Amazing, Autotuning Sandpile. Nautil.us, 23(1) (2015).

A popular science take on the Abelian Sandpile model and its role in pattern formation. The beginning of the article presents a neccessary contrast with the domino model of causality. Unlike a linear model of system dynamics (one event leads to another with a predictable timing), the sanpile model produces nonlinear dynamics with unpredictable timing. While both models involve a simplistic physical structure, but only one produces a highly complex output. Latter portions of the article focus on geometric abstractions (cellular automata) which produce self-organizing and "life-like" behavior.



Brown, C.T.   Cultural confusions about data - the intertidal zone between two styles of biology. Living in an Ivory Basement blog, April 2 (2015).

An interesting blog post (with links and comments) on the cultural meaning of data and what constitutes useful datasets when comparing both academic fields (e.g. computational biology vs. molecular biology) and research outputs (e.g. genome sequences vs. experimental outcomes).

Dynamic Digital Diversity (in two parts)

This content is cross-posted to Tumbld Thoughts. A series of readings (in two parts) on trends in digital technology and the nature of internet use. 

I. The Digital Monoculture and its Discontents, the Digital Hellscape and its Malcontents


The first reading list is on alternatives for consumption and use of internet [1] and virtual worlds [2]. Where one type of person sees corporatist monoculture as the norm, others see new opportunities. How do we achieve a more mindful computing environment? In the case of reading [1], mindful means greater balance between the deluge of information and the ability to reflect upon it. Discover the possibilities courtesy of an insightful techno-buzzword salad on topics such as ubiquitous information and disconnectionists.


The second reading [2] confuses the "post-apocalyptic" for "eschewing the corporate". Today's Second Life is like what would happen to Burning Man if all of the hipsters and Silicon Valley types stopped going. People are doing a lot of interesting things under the radar of the hype machine. An interesting article notwithstanding.


II. What do People of the Internet and the Sciences Want?


Here are some interesting readings and visualizations related to science and technology. The first [3] is a network analysis of comments received by the FCC in response to preserving net neutrality. Interestingly, this analysis allows us to assess the uniqueness of each major argument (and how one side of the argument tended to be suspiciously more homogeneous). The second visualization [4] is a survey of how scientists use social media to advance their research. This includes now only how these tools are used, but which tools are most popular.

The Ukraine is Strong (for Synthetic Daisies)!

This post was written using Ubuntu 13.10 (Saucy Salamander), GIMP 2.6 and Blogilo. No Bitcoins (or their open-source alternatives) were transacted in its creation.


According to the game of Risk, the Ukraine is weak. But for Synthetic Daisies blog and as an example of viral content, the Ukraine is strong! In the past few days, a Synthetic Daisies (and Fireside Science) blog post called "Bitcoin Angst with an Annotated Blogroll" has gone viral in the Ukraine.
 


The associated pictures demonstrate how one can simply but effectively triangulate viral content from basic analytic data. This is also confirmed by the number of Pageviews made by users with alternative browsers and operating systems, which is either a Ukraine thing, a Bitcoin community thing, or both. In any case, keep up the diffusion!

Ancien Regimes, Google Grokking, and Starstuff

This post is in two parts, and is cross-posted in part to Tumbld Thoughts. In Part I, I will review a number of papers, blog posts, and articles from my reading queue [1]. This time, I focus more on short threads than scientific papers. In Part II, I will provide supplementary reading to the third episode of the Cosmos reboot.

I. Reading Queue (recent papers, blog posts, and news stories).


An interesting interview with Sydney Brenner on the resistance to innovation in academic science. Driven by the nature of publishing and promotion.  Is academic science tailor-made for the most average mind? Kary Mullis and J. Craig Venter might agree with the sentiment. On the other hand, the open-access revolution is predicated on the idea that academic publication (and indeed all of proprietary and pre-internet scientific information dissemination) is a broken system. Whatever that means these days, since everyone in education and academia seems to be a revolutionary.

2) Bot and Dolly and the rise of creative robots. Bloomberg Businessweek, March 20 (2014) AND More news is being written by robots than you think. SingularityHub, March 25 (2014).

First article is a profile on the business of "smart" mechatronics for movies. I was really hoping for more, given the title. Like robots that write the news and the rise of so-called creative algorithms (second article). Bot and Dolly were behind the challenging special effects in the movie "Gravity" and the IRIS motion control system

This article argues that the profit margins of a given industry determines how likely companies in that sector are to innovate. In other words Google (in the information/internet sector -- high profit margin) is a paragon of innovation, while General Motors or Delta Airlines (in the much less profitable automotive and airline industries, respectively) are not well-known for innovation. So, clearly, being ancien regime vs. being a Google Grokker has nothing to do with it, right?

The whole profit margins argument suffers from what I call a suppression of the perpendicular axis. Perhaps a better alternative hypothesis exists, but is tangential (or perpendicular) to the one being explored and is suppressed by the author's narrative. While the "profit margin by sector/rate of innovation" relationship seems to exist, it is superficial and does not account for variation within industries or even the way profits are acquired (e.g. pharmaceutical companies must innovate to have new sources of profit).

4) Strength of weak signals. McKinsey Quarterly, February (2014).

A play on the "strength of weak ties" idea, this article heeds our attention to weak signals (e.g. valuable information) inherent in the massive amount of data available via internet and through social media. The authors play up the idea that often these cryptic signals are embedded in noise -- and offer multiple ways to marshal this information. This goes beyond the typical filtering app for Facebook.

5) Collective attention in the age of misinformation. arXiv:1403.3344 [cs.SI]. AND The curious nature of sharing cascades. arXiv:1403.4608 [cs.SI].

The first paper looks at the emergence of alternative theories on Facebook. Theories that run counter to the established wisdom of the ancien regime, but are not reasonable by any means. This ranges from fringe theories to full-blown conspiracy theories. As an example, the authors looks at Facebook interactions during a recent Italian election. Unfortunately, unsubstantiated information (including conspiracy theories) spread much like factual information. That is, until someone knocks down the post with reason and facts, which is why we need skeptics to speak up.

A related paper (also using Facebook as a source of data) looks at the nature of resharing cascades (how far-reaching a post or story becomes). Not all information is shared equally, as some posts/stories get far more exposure than others. The nature of resharing is the essential to its longevity. However, the initial degree of exposure (e.g. being shared by people with lots of followers) is key to initiating what will become a long chain of resharing (e.g. cascade). Essentially, mass initial broadcasts have the best change of become long resharing chains -- but this is likely a quasi-stochastic process [2].

6) Jeffries, A.   Will Facebook ruin Oculus? Kickstarter backers voice concerns. The Verge.

Answer: depends on what you mean by "ruin". Such titles are always meant to be provocative, from the question mark to the verb. From the perspecitve of the ancien regime (Barry Ritholtz, Bloomberg News), if there is no return of equity to the initial Kickstarter investors, then it is a scam. However, it is like saying that because someone once gave me a research grant, then they are entitled to a future Nobel Prize or Distinguished Scholar award. Perhaps I shouldn't plant the seed of that idea, or am I too late? And would such an innovation (investing in potential) simply be new wine in old bottles?

Rather, let's suppose that the Google Grokkers who made initial investments in Oculus had a different goal in mind -- essentially "don't be evil" over "Wall Street". A different kind of social contract that focuses on building great things instead of tangible/immediate return on investment, perhaps. But is Facebook's offer of $2 billion a realistic investment in a company that resembles Fakespace (a non-hyped VR company)? If there's one thing that defines Oculus in my mind, it is hype. In fact, if there's one thing that defines Facebook and Kickstarter in my mind, it is also hype. But then there's this from the Prosthetic Knowledge tumblr. Nevertheless, perhaps the "scam" deepens, as Facebook's acquisition of Oculus has become a visual meme.

Perhaps the whole ancien regime vs. Google Grokker distinction is being falsely applied here. Or perhaps some people just want to see this particular ship go down.


Sometimes, when the part of the title says "transmission of genetic information", the Lamarkian imagination goes wild [3]. But really, they are talking about RNA and miRNA serving as messengers in complex signaling systems. Their discussion of miRNA is interesting -- while there is amazing diversity in miRNA types and families, their basic structure and function tends to be highly-conserved. This conservation (found in viroids as well as miRNA) is a consequence of an "information transfer mechanism" that emerged in some Eukaryote common ancestor. 

8) How tech became the enemy. SFGate, March 24 (2014).

9) The brutal ageism of tech. New Republic, March 23 (2014).

Who's the good guy and who's the bad guy? In the context of the tech industry, the answer might better suited to a discussion on video game development or the Winklevoss twins. But both the organizational man and counterculture ethos are well-represented in the tech world. This is cross-cut by the more recent phenomenon of the internet billionaire and their supposed lack of social responsibility [4]. And tech leaders who believe odd things about the way societies should be run [5]. I'm not sure if tech populism stems from the counterculture, but it looks like Henry Ford's obsession with social engineering all over again.

Fordlandia, not Silicon Valley. But still, it might all be the same.....

But if you haven't made your fortune by age 35, you should probably give up, at least according to reading #9. At least that's the gist of the ageism in tech argument. Apparently, eternal innovation is only a property of the young, and experience plays no role in the development of cutting-edge tech. People who remember the ancien regime should not try to work with Google Grokkers, as their ideas will simply get in the way [6].

10) The future of brain implants. Wall Street Journal. 

The article by Christof Koch and Gary Marcus in the WSJ (!) surveys the state-of-the-art technology in the area of brain-machine interfaces and implants to mitigate brain disorders and damage. Informative and not too technical, but with a nauseating dash of techno-optimism and Reagan-worship. Is this really the hallmark of a good tech story, or a way to placate the ancien regime?

11) Nonhuman Gamblers: lessons from rodents, primates, and robots. Frontiers in Behavioral Neuroscience, 8, 33 (2014).

A comprehensive, cross-species review of the neural substrate and mechanisms involved in pathological gambling. Also includes computational examples (robot models). The authors also favor methodological integration, which is always a good thing. Definitely a trait of the most astute Google Grokkers.

Using stable isotope analysis, the authors were able to better understand the hydrologic and thermodynamic processes behind extra-tropical hurricanes. Notoriously hard to predict, a sufficient understanding can only be gained from a large-scale spatiotemporal analysis. But wait....this analysis (685 samples) was done by the crowd! Google Grokkers at work! An excellent emerging method applied to a very hard-to-predict storm. This might also be useful in gauging the true effect size of anthropogenic climate change.

[1] To do this, I use the theme of the ancien regime and Google Grokking. The former refers to the landed gentry (e.g. old guard) during the French Revolution, while the latter refers to upstart information technology companies such as Google and Grok (Jeff Hawkins' analytics start-up). Grok is also a science fiction reference, courtesy of Robert Heinlein, and American tech-oriented slang for "passionately liking something".

Interestingly, the LaRouche PAC hosts a site devoted to the Harmonices Mundi. The LaRouche movement seems quite pseudo-scientific to me, even though they advocate a more scientific approach to governance and policy. This paradox might be similar to Isaac Newton's fascination with pseudo-science (e.g. search for a Bible code), which was mentioned in Episode 3. Sometimes, the more things look enlightened, the more they stay the same.
